According to AnandTech, the area marked by the yellow frame appears to be a pair of Cyclone CPU cores. The blue frame purportedly marks the "4-cluster PowerVR G6430 from IMG." The older iPhones like the iPhone 4S and iPhone 5, use dual-core PowerVR graphics chips. The site also notes the slight increment of the die area that is dedicated to the CPU cores.
In terms of hardware, the new 64-bit A7 processor appears to be twice as powerful as the older A6 chip that is powering the iPhone 5C and 5 devices. The battery of the iPhone 5S is rated at 1,560mAh, which is eight percent larger than 1,440mAh battery of the iPhone 5. Do take note that the annotations by AnandTech haven't been confirmed by Apple.
